When I open the roof and it settles the lights go off as they should.
When I close the roof it continues to beep and the red light stays on when the roof is up and secured
Is the boot fully shut?

Years ago that was my first mistake with a PRHT, it looked shut but was not quite there. Robbie kindly helped me.
Is the switch in the striker on the windscreen header rail working? Quick test if you have BOSE is, with the radio on and the roof open, press the switch and check that the sound changes.
Robbie, the switch in the header seems to be working. The radio turns down when i press it in or latch the roof.
Red light on the dash goes from flashing to steady as the roof latches, but the bleeper keeps sounding
It could be one of the limit switches on the roof mechanism then, not seeing the roof as being closed maybe as it’s seeing the latch switch change status.
Found the problem, it’s a faulty Smarttop module. All faults went away when it was removed.

It’s unusual, as the SmartTOP modules are normally quire reliable. I assume that it was running the latest firmware (V1.22) and that you tried resetting it and re-installing it?
Have you tried contacting SmartTOP? I believe that they are quite helpful.

Have they replaced it under warranty? And if so, is the replacement working OK?

UPDATE. I sent it back and they claimed nothing wrong with it! Claimed I hadn’t installed it correctly (It’s 2 plugs!!) I got a refund.
Recently bought a used one from an ex-member and it works perfectly
