The two most notorious examples are Corky Romano, and Crash. In Corky Roman, Corky prances about in a bright orange Mk1. In Crash, an amorous couple abuse a silver NA.
Then of course, there is the MX5 in the opening scenes of Sexy Beast.
Although not a movie, a green NA (actually Simon Pegg’s own MX5) gets brutalised in Spaced.

In She’s The Man, about 5 minutes into the movie the brother’s girlfriend turns up in a red Miata (as it’s Alex Breckenridge, I didn’t actually notice the car the first 3 or 4 times i watched it!).

Its the world’s most common sportscar, so not a surprise it appears in movies at the same frequency as a Cortina or Escort.
I just watched Looper and there was a very nice mk1 miata, if I rememberbthe tv programe charmed also has a mk1 miata in.
