Does anyone know if these holes should have bungs? It seems odd to me that they would be open. Inside looks to be the cavity which houses the drain pipes but these just look like bung holes. Odd that the underseal has a square recess-that suggests maybe something was once fixed there ? Any ideas?

Ahh from what I can see elsewhere on the web these look like factory holes probably designed to be left open to allow moisture to escape.
That’s seems a perfect answer and most likely blanked off (with tape) when they sprayed the underseal on. Got to wonder why they then left these patches unprotected, there’s quite a few patches like that under the car?

On the ND there are numerous ‘holes’ that are covered by tape at the factory. It is more likely that the person that did the undersealing removed it to spray inside the box section which is what I did in several places.
