The bottom one does look a bit awkward to get to but if that’s all the problem is, that would be amazing. From reading through all the links provided on here by you good folk, and suggestions provided also, there appears to be a few common issues,

Just reading through your suggested list of things to check, may be a long shot??
Re batteries not fully charged, my daily driver threw up faults by way of traction control + EPC lights, also said the throttle control sensor was faulty when the codes were read. My battery to me was in good condition, the car started ok nothing amiss etc until the above lights flashed up. My local garage found the fault straight away without going down the route of going to a dealer and paying more for a diagnostics check, new battery installed fixed the problem. Apparently the signals sent to the various sensors and back to the battery determined they didn’t like the weaker signals that was caused by the failing battery.
BTW I’m no electrical whizz and it could be a red herring for your particular problem, someone more knowledgeable than me may poo poo the thought.
Thanks Mick, another good call, been in garage and checked battery, reading of 12.59v. Cars only been shunted in and out of garage over last week or so, and plenty of up/down cycles of roof with and without engine running and stop starts. I don’t think that’s a bad reading but hopefully someone can say yay or nay? I suppose what I’m trying to say is, it’s had some stick and not been run to put life back in to it so looks fine to me. I’ve not had the charger on the car since I bought it and it does stand a lot without being run.

Make a point of reading your threads as they are always of interest and I will be avidly following this one through to, hopefully, a very satisfactory conclusion. It’s a bit like a gripping suspense thriller. I have a PRHT NC of exactly the same vintage and although, fingers crossed, I have never had any hint of a problem with the roof I do get this ridiculous and illogical sense of relief every time the roof slots into place, opening or closing, and the buzzer goes indicating that all is well.
Just a bit more info on this. I’ve posted on my other thread in show us your mods, the roof getting raised manually, I’ve worked out how to tie the string to hold down the rear deck panel, and now I’ve also opened the roof manually. Still need to utilise the string at both sides for the deck panel. Drove over 80 miles today, top down and the deck panel never budged. Actually, the string is more for engaging/disengaging the ‘lock’ for the deck panel than actually tying it own. Having locked it in the closed position, by pulling towards the rear of the car, you simply tie off the string onto the boot hinges so the lock doesn’t undo. To raise the deck panel, untie the string from the boot and pull the other end of the string forward towards the front of the car, disengaging the lock, raise the roof, close the deck panel again, then pull back on the string and tie off again

Not able to update yet on the PRHT diagnostics, waiting for the call. However, thought it might amuse some folk if I reported my experience this morning. Got to Mazda, Leeds in good time. Went to service desk and to be fair, the young man I’d been dealing with over the phone/msg was welcoming and had the work sheet all ready for the car. He then said, he didn’t even know that the PRHT models had a manual closing and opening procedure. I had to close the roof this morning, despite met office stating 0% precipitation, it rained! So, next man along the desk joined in the conversation to tell me how expensive the repair will be as more than likely, one of the motors had gone. I said I was here for diagnostics to be undertaken so quite a presumption on his part ( he may well be correct though ) so let’s wait and see what the results are first, thankyou. Then, third guy chips in to say that I could always swap it for a new one? 30AE was mentioned so I asked what discount I would get on a deal, he soon went quiet
Fourth guy, who was workshop manager, went out to car with me. I explained what I’d done, Mazda string in place etc, and that the deck panel raised and lowered evenly but no further action from roof and also that I’d disconnected the roof module to keep it from beeping etc. When I asked him about the motors themselves (£1.5-£2k) he wasn’t sure if there were two motors or four with sepearate ones for the deck panel? I was filled with even more confidence at this point. I asked him about the previously requested diagnostic report I would be getting for my £108, he wasn’t sure I could get one? I suggested that I needed one as that was the whole point of my visit?
Anyway, at this moment, a mate of mine appeared to give me a lift back home, thankfully. £1.5-£2k means the roof will remain in manual mode until after the family holiday at least
Will post up again once I’ve heard back from Mazda. I have been able to source 2nd hand right and left side motors at around £50.00 each, but I guess it’s quite a job to replace them?

I’ve just been thinking about the main dealer thing, I’ve had Eunos/mx5’s continuously for almost 20 years and this is the first time IIRC, that I’ve been to a Mazda dealers for help. Even now, it’s only because I can’t read the codes for the roof module although I don’t think anyone can without the necessary equipment unfortunately. Fingers crossed that it’s not too bad when I get the call. From a little googling, it does appear that there are in fact 2 motors for the deck panel ( which are proven working) and two for the roof itself (unknown yet if one or more is faulty) The roof module itself features quite a bit in mellens.net fault finding section so might even be that? Relatively inexpensive 2nd hand and looks not too difficult to swap out. Oh dear, I’m off again, hoping for that cheap fix

Mazda rang me back, turns out that drivers side main roof motor is to blame! Quote of £650.00 to fit and replace. TBH, bad enough but not nearly as bad as I imagined. I asked for the diagnostics to be waved as had it just gone in for repair, would I have been charged separate for diagnostics? I don’t know anyway, they’ve gone halves on that cost (£54) . Leaving car with them, will get it back Tuesday everything else being equal. Only thing I’m concerned over is, brand new drivers side motor, will passenger side struggle to keep up? Only time will tell. These roofs, apparently are cycled 20,000 times for reliability! This equates to my car at 9 years old having the roof opened and closed 43 times a week, every week! Not sure thats happened. As said, not as bad an outcome as I thought it would be.

Glad you’ve got a definitive answer. Although not cheap it could have been worse I guess. Make sure you get a warranty on all the parts and work though.
